Missing Flagged Emails

I have multiple email accounts in my Apple Mail (Yahoo & Gmail). I have been flagging all jobs I've applied to. Today, there are fewer flagged emails than were there yesterday. Where did they go? How can I find out where they are and recover them? Thank you.

The IMAP account is configured with gmail web mail account any changes done on web will reflect in apple mail application .
