My email accounts in google and yahoo are shown as inactive in mail while it says I am already signed in. I can access my accounts through safari. why?

You mentioned you can access your accounts via Safari. Good, this means you have all the passwords and your accounts are active on their servers.
So try removing and re-adding the accounts from system preferences.
