So recently my mac pro fan stop working, I sent it in for replacement as suggested from genius bar
They recently contact me that they have replace the fan but now the new fan unit is not working. Is there bigger issues I should worry about?

If Apple is performing the work, you allow them to do as thorough an investigation as they require, then they stand by their work and any surprises are on them.
If you are having a third-party do the work, you made your own arrangements about what it would cost, and who would cover any surprises.
Readers here are all other users like you, we can not intervene, except to commiserate. That certainly is an awkward situation.
Consumer reports magazine, when writing about Appliances in general, suggests that when the cost to repair exceeds half the cost of a new one, buy a new one.
I sent mine in at apple store, I just worry about how much it would cost for the repair. It way past the warranty, and they havn’t figure what’s wrong.
I just don’t want to dump a big chunk of cash right now on it. I just hope it will be just small issues.
Apple has traditionally given an estimate of the repairs, and then allowed the user to decide whether to repair or to replace.
I don't know what they're doing now, but that's what they've done previously—check whatever paperwork they provided.
