Since Nigeria is not included in Apple's list of "Countries and regions that support Apple Pay", how can I pay for iCloud storage while resident in Nigeria?

I did try to register a payment instrument in line with your
suggestion, and also tried making my billing address in my iPhone the same as
in my bank, but these failed. One of the messages I got was “We’ve run into a
problem. Please try again”. Yet, I successfully and regularly use this payment
instrument (a Visa debit card) on other online platforms.
Incidentally, I’ve never previously tried to buy any apps or
other products online via Apple, so this is my first attempt.

You don't need to have Apple Pay to pay for iCloud storage. You just need to have a payment instrument in Settings><Your Account>Payment & Shipping. If you already something that allows you to buy apps in the App Store, that should work.
Is your billing address with your bank in Nigeria? If it isn't you'll have a problem. The payment instrument needs to be from the same region as the Apple ID.
