How can I remove a user on my MacBook Pro that uses the same apple ID as the administrator? My photos have been downloading to both accounts because the ID's are the same. If I delete 1 user I am afraid the photos on the main user account will be removed.

When I delete a photo on the user account in question, that same photo deletes on my main user account also because it is the same ID. I am concerned that when I delete the user in question and all that information, all my photos will disappear on the other user account too.
I would simply delete the user you do not want. Log that user out from the dropdown.
You said yourself photos are downloading to both accounts.
Always advised to have a current backup plan.
Start here: Archive or make copies of the information you store in iCloud - Apple Support
That way, if you should make a mistake or if something iCloud gets tangled, you have a path to recovery.
You are restating the original dilemma. What are you going to do....if you want the user deleted—then delete it. You have to start somewhere if you want to proceed.
you can always restore photos from your backup if necessary.
