Absolutely yes. You should always keep you second generation Pencil docked with the iPad whenever it is not being used - whether or not the iPad is awake with the screen switched-on.
Keeping the Pencil docked with the iPad keeps the Pencil battery charged and ready for use - and protects its tiny battery.
