I use both, icloud as a backup for my desktop and OneDrive for work stuff. iCloud is insisting on backing up the OneDrive content, changing the file format in the process so I can't access the files on a PC.
There isn't an obvious way to stop it doing this - is there a non-obvious one?

You seem to be confused... iCloud is NOT a backup solution for a Mac at all.
If you've turned on desktop and documents in iCloud, and you don't want the contents of your one drive folder syncing to iCloud, then put the one drive folder somewhere else instead of inside of your documents folder.
If you go to System Preferences > Apple ID > options for iCloud Drive > is OneDrive checked?
Depending on the device, you can stop OneDrive from accessing your iCloud Drive.
