When you set up messages from Mac https://support.apple.com/guide/messages/set-up-messages-on-mac-ichte16154fb/mac

they are synced with iCloud https://support.apple.com/guide/messages/use-messages-in-icloud-icht5b5d1e63/mac

You have to delete messages from Mac / iPhone https://support.apple.com/guide/messages/delete-messages-and-conversations-icht1035/mac

The messages are never viewed in iCloud.com and can't be deleted from iCloud.com
