I bought Season 1 Vol 1-3 of Naruto Shippuden on iTunes but, the episodes are not in order

Instead of apple tv finishing a Season 1 Volume 1. It plays episode 1 volume 1 then episode 1 of volume 2.

How do you fix this?

Thanks for using Apple Support Communities. It sounds like you bought multiple seasons of a TV show on Apple TV, but they are not auto playing in the correct order. Have you tried playing on multiple devices? Does the same thing happen on all devices? Are you able to manually play the other episodes?
