my main email address is not being backed up with iCloud.com but a second email address I don't normally use
MacBook Pro 15″, macOS 10.14

iCloud email aren't included in a backup.
Did you add your email address to the device - Add an email account to Mail on your Mac - Apple Support?
I should have my files being backed up on iCloud, which it is fine for Photos, Calenders, spreadsheets etc.
But there are no emails listed from my main gmail account, Instead there are just a few which are to do with a second gmail account I have, which I do not use.
I am trying to switch this to my main gmail account without success.
I am operating on Mac book pro with Mac OS Mojave v 10.14.6

You had a primary Apple ID created with gmail services say example1@gmail.com
you signed out this Apple ID from Mac system preferences and created an Apple ID say example2@icloud.com and established this in Mac , again signed out the mail address with iCloud domain and then signed in with another gmail address say example3@gmail.com .
Now you query in discussion is once again sign in with primary Apple ID say example1@gmail.com

Yes, It tells me I am already set up, as I have two gmail accounts listed in internet accounts, as well as the one that shows in iCloud.com which is an iCloud email address which I do not use.
