iCloud
Currently I have a lot of photos in the Pictures folder sorted into sub folders. They are not in the Photos App. Can I put them into iCloud without them transferring into the Photos app and if so how please?

If you want pictures folder from default finder location and drag and drop to iCloud.com - not possible .
See the article https://support.apple.com/en-in/guide/mac-help/mchlp1143/10.14/mac/10.14
System
This folder contains the macOS operating system. You can’t change the name or location of the System folder or the items within it.

You had created folder and sub folders in pictures folder and have photos in folder and subfolder , if you open www.icloud.com and enter the account credentials , click on photos section and click on upload icon the photos will not be uploaded directly .
Thank you for your very fast response. I didn't want the Pictures folder to be absorbed into the Photos app but remain as a separate folder. Perhaps I just need to open iCloud.com and click and drag the folder into that?
Thank you again for the quick response and you have solved my problem, thanks
