How do I restore On my Mac mailboxes?

Decades of emails never work particularly well on computers that must be replaced on a cycle of a few years.. and Operating Systems that are now changing .. dramatically.. on an even shorter cycle.
Unfortunately some of the early examples of how to use proper database techniques were lost with proprietary email software. I agree Time Machine does a fairly horrible job .. it is one reason around here we strongly recommend discarding or at least supplementing it for better apps like Carbon Copy Cloner.
I would also do your own backup of your mailboxes.. so you really can have access to the historical mails if you wish.

Anyway going directly to Apple was the way to go.. remember in the future with hard disks soldered down to boards.. backup are not just important.. they are essential.

I spent 2 hours on the phone with Apple support this evening restoring my custom On My Mac mailboxes in Apple Mail. Those mailboxes contain decades of historical information; losing them felt like a getting a prefrontal lobotomy! After getting my MacBook Pro back from Apple Servicing with my HD wiped clean, Migration Assistant restored all my settings, documents and apps, from a Time Machine backup but did a lousy job with Mail. It just shouldn’t be that hard, Apple. It’s your app, your TM and your hardware.
Thank you for responding to my question La Pastenague.
There are lots of sites available with the instructions.. what issues are you having??
