Not sure what is All Mail mailboxes.
IMAP mail stays on the server, so even if you delete them locally, they will repopulate.
This is how synch between different devices works.
"On My Mac" folders/mailbox are just that, folders you created and they are on your Mac.
A go to shooting technique for problem accounts is delete it and add it back in—IMAP is on the server so no loss.

You are using GMAIL, correct? If so, the All Mail folder has everything and I believe deleting something from there completely deletes it from your GMAIL. It may remain in the GMAIL Trash for the time specified in your GMAIl settings, however.
