If I am being billed $2.99 every month for a 200 GB storage, how come I only see the 64 GB that my phone comes with and says that my storage is full?

You are paying for iCloud storage which has no effect on the physical storage available on the phone. The phone is running out of space and that’s why you are getting the message. You need to delete content on the phone itself in order to free up space. You cannot use iCloud storage for this.
