I do not want my personal iPhone and my work-issued iPhone to be synced, but I nned to use my apple id with the work one for downloads. Can I create a separate Apple ID for that iPhone?

Yes, you can have multiple Apple IDs but remember that it can be very difficult to merge them if you decide to do that later.
