I have two different Apple ID, One for iMessage and one for the general login/set up. Where is the history for iMessage since it’s not in the iCloud of the main Apple ID?

Messages synced to iCloud aren't visible at iCloud.com using a computer browser. Since your iCloud ID is different than the Messages ID, Messages synced to iCloud can't be accessed by the iCloud ID.
