According to 3uTools My iPhone X battery health is 89% but when I check it through My phone's settings it says " Your battery health is significantly degraded" and does not show any percentage. What can be the issue?

Really good point that I missed.
Batteries have many possible failure modes, not just gradual loss of capacity. That message means that the battery is failing in a way that is not just loss of capacity, most likely high internal resistance.
