I have added new debit card for payment, does it affect my refund process of previously bought item with the old card?

Refunds normally go to the payment method used to make the purchase, so yes. Apple may credit the refund as a store credit if they cannot find your original card, or you can contact them and see if you can set up an alternative:

If you don't see one that handles your issue then keep experimenting with selections until you reach one that gets you a chat session or a telephone call and get the representative to redirect you.
