I bought a new Mini. I restored from my Time Machine backup to the new Mini. Time Machine brought over my data and my Apple applications. Time Machine did not restore any of the non-Apple applications that I bought and paid for. Do I have to repurchase every such application now?

No, but you will need to re- install them from their source. You may need to re-register them with a key if you got one qhen you purchased it, or log in to an account on the Apps website to access the purchased installer again.
