I have received my 12 Mini yesterday and noticed that resolution of photos taken is only 3 megapixel instead of 12. The same goes for quality - it's low. I have downloaded my photos through iCloud.
How to fix this?

Welcome to Apple Support Communities. We understand that you have some concerns about the resolution of the photos on your device. It appears that you may have Optimize iPhone Storage enabled in iCloud. This would store the original versions of your photos in iCloud and lower resolution photos on your iPhone to save storage space. You can see how to disable this feature in the following link.

Does this happen with Zoom or when using a certain camera mode? If you go to Settings > Camera > Formats, is High Efficiency or Most Compatible?

That is what is available. Apple does not generate a higher quality JPEG for download.

Yes there is as it's a browser feature.
Long press on the download icon to see the 2 options. See this at 1:46 of the video.

No zoom (1x), default photo modo after opening camera. In settings it's set to high efficiency.
Are you seeing 3 Megapixels, or 3 Megabytes?
What are the dimensions of the photo? A 12 Megapixel photo should be approximately 4000X3000 pixels.
2048x1536 is the resolution.
I'm using Windows version of iCloud and there is no such option as quality of downloaded photos.
Those are in .heic format and this is not what I'm looking for.
