Two ids

My Apple ID and App Store id are two different ones. Setting up new iPhone mini and do not want confusion because on my 6 I can not do updates because old apps were purchased under Apple ID. Sometime in past updates App Store is was automatically changed. How do I fix this so new phone will work easier?
