Apple Intelligence is now available on iPhone, iPad, and Mac!
I just did the latest upgrade to 11.6. When I re-opened my mail program all of the mail sub-folders were gone. I was able to retrieve the folder from time machine that contains them all but i have no idea how to get them back into the mail program.
MacBook Pro 15″, macOS 10.13
Almost certainly there are all there.
What accounts do you have? IMAP? POP? Exchange?
Hover your mouse pointer near one of your accounts. You should see a circled + and a >
Click > to disclose. Is your stuff there or not?
It is a POP account. I do not have subfolders on the provider side. I can see all of my email in the provider webmail interface. I do not use it and sort the mail after it arrives in my apple email program.

Thanks for the solution. I had tried to get to those emails before but clicking on it didn't yield any results. Just noticed that if you hover over it, the options appear and that worked. Thank you so much for your help.
Mailboxes for POP accounts should be under "On My Mac" - and you seem to have a lot of messages there...
They are not there. Normally, under "comcast" there are about 15 subfolders where I slot my email in.

Is this an IMAP account? Or POP?
Can you see the relevant mailboxes if you connect to your provider webmail interface?
