I am purchasing a new iPad Air and am selecting the free AirPods that come with it. However, when I review my checkout bag the AirPods have a charge of $159. Is there a reason this does not show up as $0.00 if I am selecting the free option?

The total you are charged for the Airpods is deducted from the Ipad price.
Yes. Look at the total bag. You should see a -159 in red listed as AirPods offer.
