Apple has changed how you see filtered mail and I cannot figure out how it works. Sometimes I can see my flagged emails and sometimes I can't. Why can't I just see a separate list of everything that I have flagged?

In Mail, right click on the header bar, make sure flags is checked, then you can sort on flagged if you wish.
