The option to "check" songs I do not want to play has disappeared for some reason. How do I get it back?
For instance: the holidays are over. Don't want holiday songs to play on shuffle.
The option is Sync only ticked songs and videos and it's on the Device/Settings/Summary pane, not on the Music pane:

Thank you for the editing advice. I have the column back now. The system works on my desktop.
However, when downloading songs to my iPod shuffle it still picks up songs which I have requested not to be played - or downloaded onto the shuffle.

Thank you very much!!! I believe I had that set before but somehow it became undone?
Now I want to auto fill my device.
What is the process? I clicked on "restore my iPod" which brings it back to factory settings. But under Summary it doesn't allow me the option to select "Synch only checked songs". The option is there but it's kind of "grayed out" and won't allow me to check the box. SO if I go to Autofill it will include "unchecked" songs.

This is how you turn it back on:
Edit > Preferences > General > Show > List View Checkboxes.
It should be visible when you are in the Songs view of the library or a playlist.

You uncheck tracks that you want to be ignored when shuffling and syncing.

Yes. There was a column on the left hand side of the library which allowed me to do that. For some reason it has disappeared.
There should be an option in your sync settings which reads something like Sync only checked tracks. If that isn't set then all tracks in the selected playlists, or all music, will be included.
