Strange and slow startup behavior after unchecking "Reopen windows when logging back in"

Today when I shut down the computer for a while, I decided I did want the computer to reopen windows on startups, because I always close windows anyway before I shut down. Therefore I unchecked the item as shown in the attachment below entitled "Reopen windows when logging back in" that is found in the shutdown box entitled "Are you sure you want to shut your computer now?" (see attached)

Since then every time today when I start up the computer I get a message "You shut down your computer because of a problem."  (See second attachment below) Now also the computer takes a fairly long time to load the desktop and the Dock. After those load, the menu bar then takes absolutely forever to appear.

Here are the things that I have tried to get rid of the problems that suddenly appeared. None of these things in the list below has helped. Note that I also shut down and restarted the computer after each step listed below.

  1. Started under Safe Mode in the same user account. Safe Mode did not have any problems listed above, other than the long loading time that safe mode always has. The odd message was not there. Also the menu bar did not take any longer than the desktop took to load. However when I next started up under normal operation in the user account, I got the same message, the long loading time of desktop and dock, and the menu bar taking forever to appear after that.
  2. Reset the SMC and the PRAM
  3. Ran Disk Utility, and it found no problem.
  4. Started up as the administrator in the administrator's account, and the odd message appeared, the desktop and Dock took a fair bit of time to load, even though there were only three icons on the desktop, and the menu bar took forever after that to load.
  5. Ran maintenance scripts in the terminal in order to clear out clutter that might be slowing down the computer on startup, even though the daily maintenance script already had run today, the weekly script had run the other day, as well as the monthly quite recently.

Here is the command that I gave: sudo periodic daily weekly monthly

Nothing has worked so far, and I still get the odd message on startup as shown below, the desktop and dock take a while to load, and eventually forever after that the menu bar at the top decides to appear.

Are there preference files or other things that can be deleted to eliminate these issues?

About a month and a half ago I had the same thing with the original version of Monterey, and I ended up doing a clean installation and restoring everything from back ups. The restoration process, especially in the email was absolutely horrible and I don't want to have to do this again.

Are you able to help me? Thank you for your help.

Sincerely,

Wilson

Thank you for your wonderful input. Last summer we took the computer and stayed nine weeks in a hotel that had WiFi with no password protection. Therefore we used a VPN. Today I dragged the VPN application to the trash and then used EasyFind to remove components of the VPN that were scattered in the computer. Next I started under Safe Mode and again used EasyFind to remove the last remnants of the VPN. For the administrator's account, start up is quick and the odd message about shut down has disappeared. For the user account it takes longer to load, but not like before. There is no odd message at the start up. I will investigate a bit more why the user account takes as long as it does.

Thank you again.

Seems unrelated—

I will say there is no advantage is quitting apps and closing windows—the macOS is much more efficient in doing this task itself and relaunching. There is no reason to shutdown, this is what sleep mode is for.

Kernel Panics are predominately caused by hardware faults or faulty third-party kernel extensions.

To trouble shoot further you can:

—Try a SafeBoot How to use safe mode on your Mac - Apple Support

Takes noticeable longer to get to the login screen, does a 5 minute disk repair before it fully boots up, and certain system caches get cleared and rebuilt, including dynamic loader cache, etc.

Login and test. Reboot as normal and test. Caches get rebuilt automatically.

In Safe mode third party system modifications and system accelerations are disabled, it removes malware, etc hampering smooth operation, however a reboot will put it back to normal mode.

This test will tell you if third party interference; extensions etc are not loaded in safe boot mode.

This will tell you if it a universal issue or isolated to your user/admin account.
