Will enabling delete old messages apply to both my iPad and iPhone?

If you have enabled Messages in iCloud for both iPad and iPhone, deleting messages from one device will result in messages being deleted from both devices and iCloud.
Settings > [Your Name / AppleID] > iCloud > Messages - set ON or OFF as required
