Your iCloud or iTunes backup includes your saved Safari Favourites and Reading List.
Restoring an iCloud/iTunes backup is all or nothing; partial or selective restore is not supported. To restore your Safari Favourites, you will have to restore the backup that includes all the data that you need to restore - accepting that any data newer than the backup will be lost/overwritten.
