How do I stop IPAD mail opening a small window when I click on a link in a mail?

It sounds like you have Slide Over enabled to allow a smaller window to slide in front of the other. You can disabled this.

Tap  at the top of the window you want to turn into a Slide Over window, then tap  (the rightmost of the three buttons).

You need to explore multitasking - as you have a slide-over view enabled. Key to accessing and controlling multi-tasking is the small “three-dot” button that is found at the top-centre edge of the screen.
