We're lokng frmiscinfigured setting, in Mail>Preferences>Accounts>Your Account>Mailbox Behaviors, what path is Trash Mailbox set to?

Mail>Preferences>Accounts>Your Account>Mailbox Behaviors, what path is Junk Mailbox set to?

You'll see boxes for boxes for Erase ---- Messages when, see if one of those set to :When quitting Mail", if so see if the Inbox or All Mail got dragged into Junk or Trash boxes.
