Not all of the photos on my phone are showing up when I am trying to upload to my computer. Does anyone know why this could be happening - whole chunks of photos are missing when I plug my phone in.

Is your phone syncing to iCloud with optimise phone storage set? If so, that is why. Optimised images are stored only iCloud so are not available on your phone to upload.
