I have an iPhone 6 that is linked to my iPhone X. How do I factory reset the iPhone 6 so that it won’t erase the data on my iPhone X?

You can perform the Erase All Content & Settings action on the iPhone 6. Your iPhone 6 will then be completely erased and set back to factory settings. The data on your iPhone X will not be affected.
On your iPhone 6 with iOS 12, open Settings ➡️ General ➡️ Reset ➡️ Erase All Content & Settings.
