My sort by preferences are not saving.
I have heard this can be fixed by changing permissions for my plist files but I've no idea where these are now they have been moved in Big Sur.
Yes, I have tried Safe Mode. Yes I have tried a new user.

Thanks for posting in Apple Support Communities. It sounds like you've tried some great steps to isolate this issue so far. If you're using column layout, you might also try Control-Click as mentioned in Sort emails in Mail on Mac - Apple Support to see if that helps you sort your emails.
From the screenshot, it appears that you are looking at your sent folder in particular here. Does the same happen when you try to sort from your inboxes? Also, if you have multiple email accounts, is this something that happens in every inbox or does it seem to be isolated to a certain account? That can help determine where the issue occurs.

Actually it is not the message viewer window that has the issue. It's the email viewer window (i.e. when you double click an email to actually open it) that has the problem. The preference for the emails in the email viewer window are affected by this issue. The emails in the message viewer window are not.
Any ideas?
