According to an article published by apple, the kickstart command can no longer be used to fully enable remote management but a new MDM command can... My Apple Devices are managed by MS Intune. Is there a way to craft a custom profile in Apple Configurator or make some kind of apple or shell script that can achieve the same result?

I would contact Intune.
At least with JAMF additions go into to Apple menu -> System preferences -> Security and Privacy -> Privacy tab and get enabled there. Presumably Intune uses a similar method. Other thing it does is registers the Mac's serial number and sends it to Apple so that when the Internet Recovery command is issued on a live internet connection, it knows to add all the JAMF plugins to the specific computer. Again, Microsoft Intune's support department should be able to assist you with any differences.
