how have you dealt with this before?

Select the unwanted folders ( use command and A ) keys , right click on them and move to bin , same way with files , another way is create a folder in finder > icloud section , club all files in a single folder and delete the folder see the article Organise files in folders on Mac - Apple Support

thank you for the response but I do not want to delete anything, I mainly want to have all my desktop save in icloud as I am traveling through risky parts of the world and do not want to lose all my data if my computer gets stolen for example.
