It sounds like you may have been syncing Contacts with more than one service. Are you using iCloud Contacts? Make sure it's switched on in Settings > [Your Name] > iCloud > Apps Using iCloud.
If it is switched on, you can visit iCloud on a computer's browser and possibly retrieve any deleted contacts as described here: If you accidentally deleted your calendars, bookmarks, or contacts from iCloud.
"Restore your contacts or bookmarks from an earlier version
- Sign in to iCloud.com.
- Scroll down to the bottom of the window, then select Data Recovery.
- Select Restore Contacts or Restore Bookmarks.
- Select Restore next to the date before you deleted the content.
- Select Restore again to confirm. After the restore completes, you get a notification on iCloud.com and an email at the address on file with your Apple ID."
If that doesn't explain it, were you possibly syncing contacts with a third-party service like Gmail or Yahoo? You can check Settings > Contacts > Accounts and add any account back you might need. This article will explain further: Manage and delete contacts on your iPhone or iPad.
You can also check the webmail portal for your contacts if you have been syncing with a mail service.
