Is there a way in mark up to keep the highlighter from getting darker with multiple passes or making it computerized

The markup highlighted pen appears to be designed to mimic a real highlighter - that will, as you observe, become deeper with multiple strokes. This behaviour doesn’t appear to be configurable in iPad settings.
