If i opt for using physical security keys on my trusted iPhone SE will i need to use my security key to simply login every time i use my phone? Also, if i am making a purchase at a checkout and use my tap and go on my phone am i going to need to have my security key handy to activation the transaction? Those are 2 questions that don't seem to be answered on any tutorials that i have read or watched.

The Physical security keys are used when you want to log in to your Apple ID on the web or on a new device. Not when you are performing day to day tasks on your iPhone. Security keys protect your Apple account, not your Apple devices directly.
The Security Keys replace the 6 digit authentication code for 2 Factor Authentication when logging into your Apple ID. They do not affect the usage of your iPhone in any way.
