Sync files between iPhone and iCloud
Is there a way to specify which files or folders on my iPhone will be synced to iCloud from Files?

Unfortunately no.
Everything that is in iCloud Drive in the Files app is synchronized to iCloud. If there are certain folders and files you want to stay local on your iPhone, you can move your content to "On My iPhone"
