Why is that I cannot receive email notifications from the mail app while it's quitted?
And if there is no solution to that but to have the app open, then is there a way to have the app open a login without having the mail window pop up at login? In other words, can I have the mail application open without the window opening on its own when I start up my Mac?

If the Application is still Active but Not Displaying on screen when the computer is shutdown.
You need to have Mail set to start when the computer is First Turned ON
refer to image below to Add Mail to Login Items
Then when shutting down and Mail is Only Appearing in the Dock

You need the app open to receive notifications. You can delete login items in System Settings > General > Login Items.
If you mean to have the app open but hide it, I don't think so. If it's in the way put in on another desktop.
Thanks Picas, but I was asking for a solution where I can have the application open without the window popping up, but I guess it's not that much big of a deal.
I ask this because for apps like Messages, you don't need to have the app running to receive notifications, you can still receive notifications when the app is quitted.

I'm aware of this, but it does not allow for me to have such application running (on start-up) while not allowing for the window of the application to pop up. But it's something I can bear with if there's no alternative to that.

Yep, the question did divert from original since it was then established that notifications can only be received with the mail application running, although, no one yet was able to find an answer to that, if there is one to begin with.
If there is no solution, then I'm fine without it.

The macOS Mail Application does not function the same as the Mail Application in iOS Devices.
Where in the application itself ( iOS version ) needs to Open and Active to Receive Notification for new e-mails
If that was the expectations of the User, they are not going to find it macOS
