I have had this issue with Apple mail for a long time. Never found a proper answer for how to make Apple mail go back to sorting folders in alphabetical order. I realized from a couple articles that if you manually re-order your folders, the application switch is from automatic alphabetical, ordering to manual sorting
First, quit Mail.
From the Finder, Select Go > Library > Mail
Find the directory entitled "V_". It will be a number like "V5" or "V9" etc.
In that folder will be a series of other directories with long names — letters and numbers. Each representing a different email account.
You will need to look inside each to see which one is the right account.
Once you are in the correct directory, do the following keystroke: "Command + Shift + ." {Note: that last one is a period}. This will allow you to see hidden files.
Find the file ".mboxCache.plist" and rename it — ex. ".mboxCache_backup.plist" — so you are not deleting it.
Then, just open up Mail again. Ta da! Back to sorting alphabetically.

I just came across the answer to this by trial and error 5 minutes ago.
Create a new master folder. ie: if the master folder is "Clients", then make a new folder at the same level as that one and call it something similar, like "Clients 2". Then simply select all the folders in the "Clients" folder and drag them (move) them to the "Clients 2" folder. They will all appear in alphabetical order now. Make sure you don't have any emails in that master folder, if so, then drag them over too. Check that it's empty, and then simply delete the original one and rename the new one to the original's name.

Alright, well, I'm really not sure if this will work, but it's worth a try.
Ok, so you're running Sonoma. Go to your System Settings, then go to Internet Accounts and choose your iCloud account. Click on iCloud Mail, and turn off "Sync this Mac". Close this and the other System Settings windows. Restart your Mac. Open Mail. Close Mail, then go back to System Settings/Internet Accounts/iCloud/iCloud Mail and re-anable that option to sync your iCloud Mail. Re-open Mail.app. Hopefully when it reloads your mailboxes, it will put them in alphabetical order! Hopefully!!! Fingers crossed!
Have you tried the technique where you remove the account from your Mac and then add it again? Some people have said that this has fixed it for them, but I believe this was with a Gmail account. Not too sure if it works with iCloud. Couldn't hurt to try.
This isn't very 'techie' but I renamed the email folders in my Mac Inbox (I'm still using High Sierra) starting with the ones I wanted to appear at the bottom so that, of the 10 folders allowed under Inbox, the few I wanted to access most frequently: Amazon Prime and Music, got pushed to the top so they'd be in my field of vision whenever I was in my Inbox. Here's what it looked like:
It worked the first time for me.
It might be easier to hold command + Space Bar - copy and paste "~/Library/Mail/" -to bring up the library folder
Now I’ve deleted most of my email folders.
none of them want to trash.
it seems that the Mail App still large in iCloud.
tried to disconnect ad connect to iCloud but it seems that the mail app in macOS Sonoma is independent to do whatever he wants.
Frankly if a company the size of Apple cannot fix this irritating deficiency in their Mail app then I will rather use another 3rd party app. Using this and that workaround should not be required. Apple please fix this problem!!
Magic! Worked perfectly. You are a superstar! Been frustrated by this for months and have had to revert to PC and outlook to make any file structure changes, then remove and add the account again on the Mac to make them take effect. Lifesaver!
Fire this man! Come to find out, you will need to rebuild ALL your mailboxes after this task. I now either have to drill down and individually expand all folders or find out how to expand them ALL simultaneously. All folders must be in view in order to select them as a group for the rebuild process. Rebuilding is going to take a while. Thanks a lot stumpjumper! lol
I have a MacBook Pro 14". I am trying to alphabetize my mailboxes by name. You said go to finder, select go, library, mail. There is no "select go" when I open my finder.
This is so infuriating that a simple task like this hasn't been fixed by Apple. Really! I shouldn't have to jump through hoops and go thru gyrations to do something so simple as alphabetizing. I am going to look for a better app, outside of Apple, that makes this possible and easy to do.
Apple WTF?
I tried this and it fixed the folder alphabetical issue but now all of my emails are gone. This is a Gmail account so I know they are not gone but that renaming of the cache file did something. Any ideas.
[UPDATE] - Never mind. I had to quit and open Mail a few times and then they all came back. Hope that helps someone else.
Right. The mailboxes need to rebuild which can take a little time depending on how many folders one has. As your case has shown, the mail will repropagate on its own without having to manually opt to rebuild the boxes.
I do NOT EVEN know how to thank you for this. I have searched HIGH AND LOW for this solution and you saved me. As a realtor trying to keep emails filed by property address, this was KILLING me to not have my subfolders in alpha order. You are a GENIUS. THANK YOU!
