Apple doesn’t create emojis. They and many other vendors implement an international standard known as Unicode, and emojis are part of Unicode.
The committee that manages the international standard is not accepting new flag proposals.

You just need to read the information already provided by Lawrence Finch. Apple only adopts the standard emojis approved by a third party and does not deviate from that. You can find more information here about the Unicode Consortium.
First, Apple does not create emoji, that is the job of the Unicode Consortium. And they have taken a position on flag emoji→The Past and Future of Flag Emoji – Unicode
