Some third party apps just do not support Indic scripts yet, you have to contact them to fix that. But MS Word for Mac should not be a problem starting with Word for Mac 2016. What version of Word are you using?

FWIW, if the problem only occurs in some non-Apple apps and not others, it's up to the respective developers to fix their apps.
