I got a pop up saying my iPad was infected and not to shut it done or reboot it. I closed out the window and it appears to be functioning normally. Is there a way to ensure it has not gotten spyware or an other virus on it?

There are no known viruses that an affect an iPad. The message was likely a website ad pretending to be a notification. Its a scam. Ignore it.
