What messages are you referring to? Is this about the Messages app, or unwanted emails, or something different?
The Messages app on Mac should integrate with the Messages app on your other Apple devices through iCloud, so that you can mix and match and Handoff at will. However, you do not have to use this app on Mac, and you can set it to not give you any notifications there, or not interrupt (Focus) at your schedule.
