I have two macbooks. I use mac mail to access several email accounts and I save emails on my mac in a number of folders. I want to sync the two macs so that both have the same "on my mac" folder structure and when I move an email from my inbox to a folder on one mac, it appears in that folder on the other one.
How would I achieve that?

There really isn't any easy, robust way to do that. Keep the emails on a server so they are available to both Macs all the time.
Mail doesn't just look in the folders for email. It indexes the email messages in a database to present to the user. You would have to both update the database and copy the messages. Can it be done? Probably, but it won't be error-free.

Mail synchronizes your local storage with the IMAP server storage. If you use a server-based email protocol like IMAP, all email will exist on the server and on both Macs locally. The only difference would be if you connected and synched one but not the other, then took it offline.
Oh, that's good news. However my next problem is getting the gigabytes of emails from "on my mac" into my icoud mail account. If I drag and drop them using Mail, it starts doing what I need but after a few hours bombs out with an error like "can't move the message" and that ends the process part done. I can export the emails but can;t see a way to import them back to iCloud.

You may have to do the move in small chunks.
Thanks Barney. My concern is that if I don't have the "on my mac" copies I can't find emails I've filed away if I'm not online.
Everything in Mail is stored locally.
