I purchased an iPhone from Mediamarket in Berlin. When I opened it, it had an MDM lock on it. I purchased the device for my personal use; I don't know why it has MDM.
I asked the employees; they sent the unit back to Apple and asked me to wait.
Is it possible for Apple to remove MDM? I have also given my receipt to them.

You should have returned the phone for refund. Apple likely can't remove MDM, which stands for Mobile Device Management and is installed by an employer. Typically, only the company who installed the MDM profile can remove the profile. If I were you, I'd insist on a refund or at a minimum a replacement iPhone. That phone certainly wasn't new. It was either a customer traded unit or worse, a stolen iPhone which should have never been sold in the first place.

We have no control over the store manager, but the phone that you purchased was not new.
Even if the phone is returned to you with the MDM removed, you did not receive a new phone from the store, so the phone does not have a full warranty from Apple.
Well, there's not a thing anyone here can do to help you. We aren't Apple on this user to user only forum. And you didn't buy your iPhone from Apple to begin with. This is between you and the seller. You'll have to work this out with them.

The manager only insisted on sending back the unit to apple. When I asked him to replace the unit, he denied it and said it could not be done.
