The three button at upper left corner of each windows are not identical. Green one is lower than others only if the selected window. (MacBook M1, Sonoma 14.0)

OMG, I looked at it closely and there was no difference. But at distance, the green dot became smaller:( I recently changed my glasses and I think that's why..
I can't see any difference, but you can shutdown the Mac and reboot it. Usually all kinds of matters get solved that way.
Like chdsl, I don't see anything wrong in your screenshot.
Try restarting, as he recommended. Let us know how it goes.
