Without manually changing anything, the "junk" folder in our mail program is now labeled "spam" and when we quit mail, the "spam" email in the folder is not deleted as it setup to do in our settings.

There is no spam labeling of junk mail folders in macOS Sonoma 14.1.1 Mail application. I see none here. Not unless you created a new Mail category folder named "spam" by yourself. None of my rule handled Junk mail is automatically removed.
Review the Mail Settings : Accounts : Mailbox Behaviors panel to determine when Junk and Trashed email is deleted.
