Apps won't open after update to sonoma, but opens on clean install?

After updating to Sonoma I now have two apps, Rstudio and Spotify, that won't open in sonoma on my backup of time machine. They start, but spotify opens a black screen window and Rstudio only shows the toolbar, no window.


I did a clean install of OS Sonoma to try and see if there were any issues with the Sonoma in itself, but the apps worked fine.


When I put back my time machine copy, the issue starts again.


I've been in contact with app support but no success there. I have reinstalled the apps clean and no success either. The support suggested if I had any firewall, cache or memory cleaning softwares that could cause the problem but I have not been able to find any such software. I run on intel macbook air 2020.


Any idea what may cause such problem?

In great need of Rstudio for statistics.

I have to go but a couple things to try…

Try booting into Safe Mode then restart normally.


If that doesn't help try Installing EtreCheck and post the report. Allow Full Disk Access.

Back. FWIW, it's normal not to have any apps in /Users/<username>/Applications…

I took a look at your EtreCheck logs and there are a few things I'm not familiar with. I'm afraid I'm out of ideas. Hopefully someone else can help.


You might want to press "command shift .(period)" to see if .Rprofile is listed where is is supposed to be.

I'm sorry for the misunderstanding, I'm not a native english speaker. No the apps are on the mac and I have reinstalled them before. However you got me thinking there so I cleaned out the apps once again and reinstalled them again. But no the problem still persists. This is how it looks when I open the app:


I only meant that I did a clean install of the OS Sonoma and then the apps worked, so the issue is not on the hardware or the OS system itself, it seems there is something in my time machine backup that when I got my stuff from there the problem occurs when running on OS Sonoma?


Could there perhaps be some settings or caches that cause such problem?

Hi, good idea. I created a new user account as a new administrator. But the problem still persists there for both Rstudio and Spotify.


I deleted the preference files of spotify and Rstudio in /library/preferences o rebuild them but the problem still persists.


I then deleted the files in /library/application support and reinstalled spotify and Rstudio but the problem still persists.


Here is another guy who has a similar problem but not on intel but M2 chip

I haven't found many others who has the same problem.


I have also tried to download a different version of Rstudio. All the same. :(


Any other ideas?

Could this be the issue????? I ran a diagnostics test from terminal on Rstudio.

(File does not exist)

Thank you. I ran a diagnostics test on RStudio through terminal. I hope I have censored any valuable data, but can you interpret this report as there are some errors within it? With spotify I don't know if there is any diagnostics test...


About some of the errors in the report, could this be of value? R session is like the engine and RStudio is the steering wheel. R session works fine, only RStudio does not.

"Although RStudio does not require internet access, it does use a localhost connection to link your R session with the RStudio IDE. As a result, it is possible a (software-based) firewall, network setting, or antimalware program is blocking access to RStudio. If you have a firewall, HTTP or HTTPS proxy configured, add localhost and 127.0.0.1 to the list of approved Hosts and Domains."
